only if you use laquer based paints. anything else will most likely lift.

Can I shoot more base coat over clear? I burned through the paint into the primer on a few spots and need to recoat with base coat then clear (I guess). Any ideas?

yes. be sure to scuff a large area around the area to be repainted for a better blend. also, after you scuff the area, you may want to re-prime and wet sand first (optional). this will help the new paint stick. spray plenty of clear so you have room for sanding and buffing.
